چکیده

Summary Metagenomics revolutionized the field of microbial ecology, giving access to Gb-sized datasets of microbial communities under natural conditions. This enables fine-grained analyses of the functions of community members, studies of their association with phenotypes and environments, as well as of their microevolution and adaptation to changing environmental conditions. However, phylogenetic methods for studying adaptation and evolutionary dynamics are not able to cope with big data. EDEN is the first software for the rapid detection of protein families and regions under positive selection, as well as their associated biological processes, from meta- and pangenome data. It provides an interactive result visualization for detailed comparative analyses. Availability and implementation EDEN is available as a Docker installation under the GPL 3.0 license, allowing its use on common operating systems, at http://www.github.com/hzi-bifo/eden. EDEN: Evolutionary Dynamics within Environments

EDEN corrects for multiple testing, as in the protein group comparisons. Each window with a corrected significant P value (p <0.05 by default) and a mean gap ratio in this window lower than 60% (by default) is reported, where overlapping windows are merged into clusters. For each gene family, EDEN creates a visualization of the dN/dS ratio within the MSA (Fig. 1c). If groupings of samples are p...

A MODEL FOR EVOLUTIONARY DYNAMICS OF WORDS IN A LANGUAGE

Human language, over its evolutionary history, has emerged as one of the fundamental defining characteristic of the modern man. However, this milestone evolutionary process through natural selection has not left any ’linguistic fossils’ that may enable us to trace back the actual course of development of language and its establishment in human societies. Lacking analytical tools to fathom the cr...

Range expansion with mutation and selection: Dynamical phase transition in a two-species Eden model

The colonization of unoccupied territory by invading species, known as range expansion, is a spatially heterogeneous non-equilibrium growth process. We introduce a two-species Eden growth model to analyze the interplay between uni-directional (irreversible) mutations and selection at the expanding front. While the evolutionary dynamics leads to coalescence of both wild-type and mutant clusters,...

Eco-evolutionary feedback promotes Red Queen dynamics and selects for sex in predator populations.

Although numerous hypotheses exist to explain the overwhelming presence of sexual reproduction across the tree of life, we still cannot explain its prevalence when considering all inherent costs involved. The Red Queen hypothesis states that sex is maintained because it can create novel genotypes with a selective advantage. This occurs when the interactions between species induce frequent envir...

Environmental fluctuations restrict eco-evolutionary dynamics in predator-prey system.

Environmental fluctuations, species interactions and rapid evolution are all predicted to affect community structure and their temporal dynamics. Although the effects of the abiotic environment and prey evolution on ecological community dynamics have been studied separately, these factors can also have interactive effects. Here we used bacteria-ciliate microcosm experiments to test for eco-evol...
